In a multistore, does each shop keep its own order counter?

Yes. Counters are stored per shop: the mprordernumber_counter table has a unique key on (id_shop, scope_type, scope_id), and the generator reads the current context shop ID. Each shop increments its own counter, so orders in one store do not consume numbers from another.
